While upgrading the infragistics dll from 10.1 to 16.1, the dlls are getting updated successfully whereas JavaScript files are still older version. Can anyone suggest me the best solution to upgrade them 16.1 as well?

If the product is correctly installed and the dll's are refreshed, this sounds fine. Please make sure that the browser is not loading some cached resources.
Within the visual studio IDE I can see JS files are not upgraded from 14.1 to 16.1
I suggest that you verify where this old files live physically and delete them, then reinstall 16,1 and verify if issue still occurs.
