When I call RefreshSort on the SortedColumns collection sometimes the grid scrolls all the way to the top and the ScrollPosition is 1.
Has anyone seen this before? Is there another way to update the sort after the grid has been modified?

I was not able to reproduce your scenario, so I attached a sample in this post for you. Please review it and if the issue still persists you could try upgrading to the latest service release available for your current version or either download the trial version of Net Advantage 11.1 and test your application against it.
